Because the Jedi were already portrayed as traitors when Order 66 was passed, nothing would have changed.

The Rebellion would still go on, and Sidious would be remembered as a hero by the Imperial Remnant.

Speaking of Order 66, what if there was a bug in the cloning process, and a sizable portion of the Clone Army didn't know what Order 66 was?  Or simply let the order go unanswered out of respect for the Jedi?

It was not about cloning or anything. There is list about military orders. All republic soldiers have to memorize it. 66th of these orders were that if superior officers try to do something against republic they have to be killed.
Well if there was no order 66, sidious would still kill Mace and few other Jedi's but he would have been captured eventually.

Padme would have place among Rebel leaders. She would have both Luke and Leia beside her. Meaning that both of them would get Jedi training as a small kid. -> Eventually new republic but maybe more easily

I well Qui-Gon would been Anakin's master-> possiblility that Anakin would not have turned against Jedi. Sidious would have to stick with Dooku.

Yoda would live his quiet little life in his little hut, training more Jedi, until he did eventually die. (He was a really old little dude, after all).  Perhaps Luke might have had more training, but the outcome of the movies would be roughly the same.

More than likely, Darth Sidius would authorize the destruction of a main world controlled by the CIS.  CIS surrenders, Republic wins (a hell of a lot faster).  A raging debate takes places on the Jedi Council about continued use of the mobile station, and they must destroy it.  Order 66 is passed with a good reason this time, and the Jedi (going to war now), don't lose as many to the clone troopers picking them off.  Death Star is destroyed, and construction of Death Star II commences when the Empire is at its peak.  With major design flaws taken care of (Because Death Star I had to be destroyed the SAME way in the movies except by Mace Windu), the Empire continues an iron-fisted rule of the Galaxy because the Rebellion surrendered after two Rebellion-controlled worlds are destroyed.

Actually, Qui-Gon Jinn's death was an important reason for Dooku becoming a Sith, so I am not sure that would be the case, though he was already intrigued by the dark side long before then.
